The Document Template revisions work differently to that of revisions in the Documents module (as how wDocs used to function). Having revisions selected in Document Templates ensures that each Merge against a specific record is saved. You can find more details 'here'.
If you want to change the file against a Document Template record, you will need to remove the file associated with it, and upload the replacement.
